Why would a katana be signed in red lacquer? was it special?

Do you mean the signature is only made with red lacquer or are the gouges (sorry, can't think of another word) of the signature filled with red lacquer? A picture would be great.

Are you talking about "ato-mei?" That means red lacquer additions to the mei, usually added by an appraiser afterwards (literally means "after-signature"). Here's an explanation: www.ncjsc.org/gloss_mei-1.html

The link has ended, but yes, the mei was ato mei. Since it's komonjo, it's probably still gimei.
