Do I measure it from the base of the mune habaki notch where the blade goes into, or from the top of that notch where the habaki ends?

always measure from the tip, above the mune, to the munemachi.
*Edit* Sorry I just realized that it seems like I'm saying to measure with the curve as well. That's not the case and sorry for the misconception. Just draw a straight line from the tip to the munemachi, much like Mr. Jussi described and you get nagasa.

The correct way is that in Rich Stein's page.
Straight line from the munemachi to the tip of kissaki. You don't measure along the blade as that will give you most likely different measure depending on the amount of sori.
