There was, until at least recently, one surviving ninjutsu koryu, on Kyushu, but, like the other genuine koryu there, not being exported. It's unfortunately so obscure that I've forgotten the name of it for the moment. I don't think it was Kuroda, because it was included in a video made about what you might call ultraconservative (unbroken linages, certs but no belts, etc.) koryu about 5 years ago, and I'd heard that Kuroda Ryu died out in 1986. Even the best known kenjutsu koryu on Kyushu, Togo Jigen Ryu (not that they have anything to do with ninjutsu), has just one single dojo, in Kagoshima, and while they've become much more open and attend events elsewhere in Japan now, they've no branches.
Everything else ninjaesque that I know of is gendai, and any claims of direct transmission should be viewed with suspicion.

I would imagine "real" ninja training would have involved something akin to the pickpocket or second story training done back in the day for criminals. Very ad hoc and secret, since the whole thing is highly illegal. I remember a radio piece interviewing a professional pickpocket where he described learning on a special dummy covered in little bells.
