The habaki on my favorite sword (Hanwei IGA ninja-to) is looking a little scraggly and I'd like to polish it up a bit with some aluminum polish, but I worry it'll mess with the koiguchi fit. Anyone with experience in this situation knowledgeable in this area?

It shouldn't. I polish up my iaito habaki every once in awhile with Brasso and it changes nothing other than looks shinier

Other than looks not much will change like whitefeathers said. It can mar or get scratched up easier though once brought up to a high enough polish but it depends on your use. Even if you did something to the fit of the habaki to the saya, that's an easy enough fix that I would be able to walk you through it :) It just requires a chisel (or slim wood shavings) scissors, and wood glue.
